Each level is based on the distance from the part of the fridge that is the freezer. That is why the vegies are located at the bottom for it will sag when its out of the fridge.

Fruits are generally more susceptible to rotting, while vegetables are generally more susceptible to wilting.

The bacteria that causes rotting likes high moisture environments, the holes in the fruit drawer help keep the moisture level low, which prevents rotting.

Wilting happens in a *low* moisture environment, this is why you will often see vegetables at the grocery getting sprayed with water or mist. Not having holes, or covering them up, keeps the moisture level higher, which prevents wilting.
