Brain stimuli is not just external influences, thoughts and mental stimuli can activate or deactivate various actions within the body. The exact biochemical mediators involved I’m not sure of, there may or may not be studies done with those details.

Basically, increased blood flow in prefrontal areas imply neuroplasticity at work here. Because you meditate, more blood flows through your prefrontal cortex and the connections there are thus easier to change. This is literally how it is taught to psychology students.
