Why can some pills be taken on an empty stomach and work while others are advised to be taken with a meal, or they may make you sick or the expected affect may come on stronger?

Some things are only soluble in fats so taking it on empty stomach is just wasting them. That would be one of the reasons. Or some things can bind to other molecules and be better absorbed. For example taking creatine with some carbs and proteins can greatly enhance it absorbtion into muscle from what I heard. Glucose in general is used as transportation device for various things
