If their costs are greater than the tax they pay, how come business can’t effectively pay 0 tax by righting off all these costs as a business expense?

They can, but but most businesses are too small to have staff dedicated to exploiting those loopholes. It’s how big business like Amazon effectively pay no federal income tax. That said there are other taxes they can’t so easily avoid like state and local taxes.
