Disease. Smallpox decimated the Mesoamericans far worse than any of their weapons. They also had steel, horses, and did not fight in the highly ceremonial manner of the indigenous. Essentially, it was an Age of Sail cavalry and infantry unit invading ancient Sumer, but they also had superbugs.
