More specifically, how do they make chicken and thyme crisps taste very distinctly different from cheese and onion crisps, or bacon-flavoured crisps?

It’s all in the seasoning. The same cooking practice is used in vegetarian/vegan cooking of faux meat products. Things like liquid amino, liquid smoke, bbq sauce helps imitate that meat flavor you know. You’re rarely eating meat without seasoning so part of that flavor is just seasoning.
