I recently came across a video about a whale, shark and other big fish in aquarium. Now I want to know that How do they clean those aquariums?

depends a bit on what you want to clean. in the wild there are natural systems to help break down waste, consume dead stuff, and control the growth of organisms like algae, and in larger aquariums its easier to recreate some of the these natural systems and ecosystems that is more easily taken out with filtration and water changes. In tanks where its safe many employ divers to help with manual cleaning, and rely on longer tools with tanks where its not.
Scuba divers regularly go in the tanks to clean the inside of the glass. They use powerful filter systems to constantly filter the water. And many species of fish eat the waste of other fish
