If physical sunscreen works by reflecting the rays away, how could it possibly still work if it’s under makeup?

Because it’s still between the rays and your skin. The makeup may or may not be transparent to the UV rays, but either it’s blocking them (in which case the sunscreen ends up being redundant) or it isn’t (in which case the sunscreen may as well still be exposed).
