The asteroid Apophis will skim close to earth in 2029 but according to the animation it will be very close to the moon aswell, will this mess up the moon`s orbit?

That’s 0.000000000083% of the moon’s mass.

No, Apophis is not going to mess up the moon’s orbit. It will interact with it and cause extremely miniscule changes….. but they will be so absolutely tiny that you can basically ignore them.
