I’ve seen some Aeroflot planes over EU at the time when the airspace was closed, and nothing seemingly happened. What are the consequences for the plane, the company and the country for flying over the airspace that was closed?

It depends, the least that will happen is ATC will tell the pilot to call a number as soon as he lands so the FAA (or whatever entity is in charge of that country’s airspace) can figure out what happened and how to prevent it in the future.
