In an open system material can enter or exit. This means that some amount of your reacting chemicals will leave, and some amount of atmospheric moisture/gas will enter and cause unwanted secondary reactions.

Some materials will do this quickly and simply vaporize when you leave the lid open, others may take decades to slowly rust away. Either way, your system is not at equilibrium when exposed to outside chemicals unrelated to the reaction process.
