Why do screenshots of tweets sometimes have the reply above the original tweet, and other times have the reply below the original tweet?

You may be thinking about Quote Tweets. When you quote a tweet, your comment appears above it rather than below. Quote Tweets are easier to find for your followers, while replies are easier to find for readers of the tweet you’re replying to.

Depends on which app was used to read twitter and make a screenshot. Some show replies above and some below the original post. I think there are some unofficial apps which allow you to set the preffered way.
