The same reason it hurts when you get water in your eyes or salt/alcohol in a cut. Your body has a specific ph (acidity) of 8.6 I believe. Anything that does not match that ph will cause a burning sensation as the acids/bases react.

A properly balanced hot tub or swimming pool will not cause burning because the water is set to the same ph as the body.

Adding a buffer to the water, like baking soda in nasal rinse, neutralizes any imbalance and prevents the burning.

I’ve also noticed that water hotter than body temperature is not a problem. Water that is colder will cause pain after a while. How long it takes depends on how far it is from body temperature. Substantially colder is almost immediate. Barely colder may not cause pain until towards the end of the rinse.
