Environmental temperature changes cause materials expansion and contraction, and changing air pressure differences inside and outside the bottle can contribute as well. What’s the bottle made of?

Plastic bottle with cold water?

During night the water and air warm up and since the bottle is closed the pressure increase and push the bottler from inside to outside making it pop

In the night it gets colder and when it gets colder things contract, gases especially. There’s air inside your bottle and when it cools down during the night, that air will contract and the bottle will deform to make up for the loss of volume. The bottle deforming is what’s making the popping sound.
