Why does vomit stink when our breath doesn’t stink (at least not as badly)?

Or rather, if puke is the contents of our stomach, what stops that smell from coming out through our breath?

Your esophagus mostly keeps gasses from rising up through the throat, the muscles around it are tight enough and the saliva helps to make an airtight seal. Not always but typically it does well at this. The proteins and bacteria in the stomach are differently mixed and so they smell different. Over time humans become less aware of the breath and more aware of the stomach acid since we very rarely smell the stomach acids and it likely is more of a priority to notice stomach acids escaping as opposed to air or saliva.
