When all decisions/emotions/attractions/thoughts etc. originate form the brain, why do people use “heart” in such contexts?

Most likely because your heartbeat changes a lot when subject to strong emotions (love, fear, anger) and that effect was a lot more noticeable than any brain or gut bacteria.
