Protons do repel each other, and in fact 75% of of all normal matter is hydrogen, which is just one proton with one electron friend. The reason that other matter can exist at all is due to the Strong nuclear force, which, as the name implies, is quite strong, strong enough that it can overcome the electromagnetic force over very short distances. The Strong force acts on both protons and neutrons and works to hold nuclei together. It’s an entirely separate force from the electromagnetic force and works differently
