Let’s say my preworkout powder for example contains 300mg caffeine, 3g creatine, 4g citrulline per scoop for example. How does the manufacture ensure that the ingredients are infact distributed that way?

It’s actually not perfectly distributed. The label states the average not necessarily the exact contents of every scoop, just a close approximation. For nutrition purposes, this is good enough. A gram or two of protein out of place won’t matter much.
That being said, the manufacturer does mix the powders reasonably well and if you’re worried you can stir or shake the container between uses. This should make the mix more uniform.
