I know that chiropractors are generally regarded as quack science and physical therapists are respected. I’m just wondering what the difference is. Don’t they both have to be certified?

Just because there is a group that hands out certificates doesn’t mean that the area is legitimate. You can become ordained as a minister of the Pastafarian religion for the princely sum of $34. I use this, an example of a deliberate satire, but many others exist.
