You’re lowering the air pressure inside the bottle, but glass is a rigid enough structure that it won’t collapse, so physics tries to pull stuff in to help equalize the pressure. If you do the same thing to a plastic bottle, the plastic collapses so there isn’t as big a difference in pressure, and physics doesn’t try to compensate in the same way.
