The original gif doesn’t – he just has blue eyes. This is a variant of the meme which took a single frame from the blinking guy meme and stitched other screenshots onto it to create a kind of… hybrid meme.
My guess would be that this is either two different people, or one person who at some point wore colour contacts, or the same guy but the later images in the sequence are photoshopped and for some reason the photoshopping included changing the eye colour.
I believe it is due to angle and the red eye that happens when you look directly into a flash.
