Why do you wake up cranky when you set an alarm but waking up naturally puts you in a good mood?

Your sleep goes in cycles (Non-REM and REM) and in the first two parts of nonREM, you are only lightly asleep, while in the the third part of Non-REM and REM you are in deep sleep. Your body usually (sleep paralysis is the exception) won’t wake you up in deep sleep, your alarm however, does not care, and will shock you out of deep sleep, when the body isn’t expecting it.
